Minor refactoring to config protos

Stage 1 of go/perfetto-libprotobuf
Non-functional refactoring to config protos.
Creates a dedicated BUILD.gn target for each subfolder.
This keeps it consistent with the trace/ protos. It is
also required by future CLs.
